I’m not quite sure if I’m getting this right but it seems you have to issues here. Correct me if I’m wrong.
1. Incorrect category URL: I checked some of the category links and it seems the category URL is correct as you can see in the screenshot below:

If I am missing something, please share a screenshot from your end, showing the issue and kindly share the affected URL here.
2. Bulk schema not getting saved: It seems that you’re currently using the Rank Math PRO plugin, but the account you have used to open this ticket is the Rank Math free version.
Can you please search and forward a receipt from FastSpring.com so we can locate your account and verify it before we offer assistance to your issue?

The issue is as follows: The product page that is assigned to “cabinet handles”: yes it has “wall hooks” in the URL. https://www.doup.com.au/product/wall-hooks/burnie-beech-wood-half-moon-handle/
When it should be https://www.doup.com.au/product/cabinet-handles/burnie-beech-wood-half-moon-handle/
I have removed the schema manually and reapplied and it still remains the same.
Please advise.

The page seems to have the correct schema as seen here:

It’s currently assigned to the “Cabinet Handles” category so the schema is working fine.
But as for the links, I’ve deactivated Rank Math temporarily and it looks like the Permalink issue still persists. So there’s something else that’s causing this issue.
Assuming you are using the latest version of all the plugins and the themes (please update if not yet), it would seem like a conflict with one of the plugins or the theme you are using.
